The terminal will replace a tent at Fort Hill wharf which is now used to process passengers for immigration, customs, quarantine and security.
The project was given conditional approval by the Development Consent Authority last week.
Chief Minister Clare Martin said the new facility would better welcome visitors to Darwin Port.
